Some settings are available to tune BackupCheck.
Click on the settings icon from the toolbar
Select which comparison method you want to apply in the check process.
Based on some simple naming rules, some files can be excluded from the check.
This is typically useful to exclude system dependent file such as .thumbs or the like.
Each folder pair has a switch that allows it to exclude it from a check.
This is accessed directly from the main menu.
